The SFCC is managed by a committee made up of a chairman and other member representatives who are elected annually at an AGM.

The SFCC Management Committee meet at regular intervals (typically quarterly).
The committee oversees the work of the SFCC Manager, who is responsible for the day-to-day running of the SFCC, and acts as a point of contact for enquiries. Other duties include co-ordinating the licensing and supply of digital datasets to members, database support, protocol development, co-ordinating training, organising meetings, and administration. The SFCC Manager reports frequently to the SFCC Management Committee. The current SFCC Manager is James Orpwood, who is part of the Marine Scotland Science Freshwater Programme (Ecology and Fisheries Management Group).
Marine Scotland services the SFCC, provides members of the Management Committee, employs and provides line management for the SFCC Manager, and provides office and meeting room facilities, GIS support, and secretarial support at meetings.
